Bayern pushed for an equaliser but, in truth, Villarreal came closest to the night’s second goal.
Gerard Moreno almost lobbed Manuel Neuer from the halfway line, before Alfonso Pedraza was played in but sliced his effort wide.
So, 1-0 it finished at Estadio de la Cerámica with Unai Emery’s side now looking to turn a first leg advantage into a spot in the semi-finals.
El Submarino Amarillo are reigning Europa League winners, but this is their first appearance at this stage of the Champions League for 13 years.
To get here, Villarreal caused a big shock in the round of 16, ousting Juventus thanks to a famous, thumping 3-0 victory in Turin.
Now, the side down in seventh in La Liga are looking to beat another of Europe’s established heavyweights.
As for Bayern Munich, that was their first away defeat in the Champions League since 2017, ending their record-breaking run of 22 matches.

This means Julian Nagelsmann’s side have scored 30 goals in this competitions so far, winning all six group matches in the Autumn.
Bayern are six-times champions of Europe and, given that they’re nine points clear at the top of the Bundesliga, this is their main focus again.

Julian Nagelsmann loves deploying outlandish, attacking formations and, given his side are a goal down, another could be on show here.
However, they’ll be without starting defender Niklas Süle as well as midfielder Corentin Tolisso and Eric Maxim Choupo-Moting.
Thankfully, Alphonso Davies is back, making his first appearance since December in the first leg, and he’ll start at left-back.
Lucas Hernández missed the weekend win over Augsburg, but should be fit for this one, joining Davies, Dayot Upamecano and Benjamin Pavard at the back.
In midfield, Leon Goretzka is fit again and that’s a huge boost.
Thomas Müller, Serge Gnabry and Leroy Sané could continue as the attacking trio, chosen over Kingsley Coman and Jamal Musiala.
Robert Lewandowski will lead the line, looking to add to his 85 Champions League goals, including two hat-tricks this season.
